A slightly miscalculated attack by Pikachu lands Ash and friends in the sea, far from shore.  Their relief at being rescued by a colossal submarine is quickly quelled as they realize the vessel belongs to Team Magma. Once inside the sub, Ash and friends learn that both Teams Magma and Aqua are plotting to take control of Groudon and Kyogre and by their power gain control of the entire planet.  Central to their plans are two mysterious jewels, which allow one to manipulate these ancient Pokémon.  Ash and friends realize they must act quickly to stop this evil attempt at world domination, but when Pikachu somehow bonds with one of these mystical jewels, even our heroes are at a loss as to how they might both free Pikachu and dispatch with these evil crime syndicates.
